Maybe the clones are like "You thought that you could trick us into thinking that the Jedi care for us? You're the reason we suffered, you agreed to the control chips". (Let them be evil a bit too. They make their Jedi care for them just like in canon and make them think the Vode care too).

Maybe the Jedi are killed, maybe as a revenge they all have an inhibitor chip inserted into their heads so they listen to clones' commands, who knows.

And since the CIS are defeated and Jedi unable to fight, overtaking the Republic and the Senate is easy. There is no other military power similar to strength as the GAR.
